Why are many of the instruments missing on this version? Is it how it actually sounds in-game, or has it not been logged properly?

The PC-9801 version supports only a YM2203 while the PC-8801 version supports a YM2608.
The YM2203 has only half as much channels as the YM2608, so yes - that's how it sounds ingame.
