There have been some pitch issues with the last few versions. He (?) has been working to improve it. I am about to test the latest iteration (0.2.73). Some pitch issues were fixed on 0.2.71, hopefully this will take care of the rest in the files I am testing.
The option menu now has a display sort option. If you prefer classic spc2midi, you can select Sample List Order -> Address desc to get the samples listed in the same order they appear in the classic version. I find this view more helpful for my workflow, since each address only appears in the upper section once, and in a predictable order. Then click the "Open" button for the one you want to change the pitch. Then "Center Note" is the same as the note value in classic spc2midi, so adjust to your heart's content. The arrows next to that jumps up/down by one octave. There are buttons at the bottom so you can hear changes you are making to that particular instrument. The play button plays the original SPC sample, and the Preview MIDI button plays the MIDI instrument using the settings listed.
